你应该是在Which one do you think is the most important上理解错误了，这句也正符正常语序，which 为主语：
主+系+表
should是情态动词……当然要……

带插入语的疑问句中都要将后半句改为陈述句式指的是从句，你第2句就不是从句啊！
Which one do you think is the most important?去掉do you think的陈述语序也是Which one is the most important?因为Which one 就是句子的主语，这个句子是个主系表结构
